No. It works fine with the S-pen. I highly recommend it. Wouldn't be without out.

I don't own the S3 (I own the S2), but I use to own the Samsung Note Pro tablet that had an S pen and it did not interfere with it. I also own an Apple Pro with the Apple pen and the ZAGG tempered screen protector does not interfere with that Apple pen. I hope this answer will guide you.
