Yes, I use the wireless mouse and the cover does not interfere.

I know that most bluetooth keyboards work with the iPad (any generation), but I think the thought process behind now allowing the mouse is that first, there is no pointer on the iPad and that Apple expects you to use the touch features where a mouse would normally be used.
