“So I have recently purchased this device. However, I have two thermostats and only one of these ecobees. Will there be an issue if I install this one with the PEK and do not have another ecobee to replace the 2nd thermostat? Please advise.”

Not if each thermostat is controlling different units. If the thermostats control the same unit you might have a battle of the thermostats.
