Yes, you should be able to backup the system with windows still running. Most machine manufactures provide a way to create a full backup of the machine (OS, programs and all) that you can use to restore from. Typically if windows is that corrupt however the USB won't work because the OS has the control over that functionality. Most of the time if you have to reload the entire operating system, you have to have it on CD or alternative HD
